Had the same problem. Air intake boot fixed mine also.

I would almost bet it's a short in either a plug wire or a coil wire. Those problems seem to come and go as the wiring rattles around and clears itself. Next time it does it put it in neutral and rev it up. When you let off it, if it pops, then it's most likely an ignition problem like a short or losing a ground.

I have a 09 700 too. Your problem sounds similar to mine.
My would run fine at start-up, but would run like crap after awhile. It would sputter and cut out. Kind of like it does when you leave the Emergency brake on.
I did tons of research and it seems most folks that had the same issues changed out their fuel pump and it fixed it. They recommended the Airtex E8335.
I went to O'Reilly and they didn't have it, but they cross referenced that # and found one that would work. I can't remember the name of it, but will see if I can find the box when I get home this evening.
Anyhow its been 2 weeks and I have been riding it pretty hard, and as of now no problems.

The intake boot is easy to change and relatively cheap. Mine changed as it heated up and the dealership couldn't find it. I found it on a Polaris forum and changed it out. Voila.
