If you are going to go down that road, you might as well assume that the $100 originally taken out of the drawer was the profit obtained from selling a $1000 item that only cost the company $900. Therefore, using this logic, the store lost nothing.

No. Based on that theory, the $30 was from the sale of marked up merchandise, so the actual "cost" to the store under your scenario was the store's cost of the merchandise that was sold to generate that $30.
