I had the exact same issue, turned out that the big green/blue o-ring for the frame mounted filter was under sized (Autozone filter, never again, only Ford even if it does cost more). Make sure when they replace the filter that they replaced the o-ring at the same time, they may have just left it and put a new cartridge in. Mine was fine for 4000-5000 miles and then started sucking air Thanksgiving evening at about 11:00pm on 175 in between Athens and Frankston...basically in the middle of nowhere. I had to limp it into Lade Ford in Frankston and had my father come from Dallas and pick us up.

Oh, had the wife, both kids and my dog with me and it was 33 degree's outside. The truck would not even idle until my father came out with some tools and I was able to take the frame mounted filter off and re-install. Even then it would just go above idle speed to limp it in. Thankfully we had some bedding with us for the ranch in the bed so my wife and kids could stay warm...

I was going to say that it is probably sucking air somewhere. The frame mounted filter under the truck gave me fits two weeks ago. Three times I had to unscrew it, lubricate the o ring, then reseat it. Make sure the stop tabs are touching. Also, the drain valve has two o rings and a washer of sorts on the tip of the point. The washer on mine felt gritty so I cleaned it up good. I bled the air out of the system six cycles of five key ons until the fuel pump stopped. The fuel pump finally quieted down during the sixth series.

My truck ran fine until I opened up the system for a filter change. I was beginning to wonder if I had cracked something. They are really touchy. I read about a guy having the same problem as you and the reason, when they finally found it, was the little neoprene washer had pulled off of the tip of the drain valve.

This. I change my filters every oil change. If you do not tighten the frame mounted filter all the way to the mechanical stop, it WILL suck air. Best way to tell if the lower filter is totally sealed is pull off the line going into the engine fuel filter. If its sprays out like crazy, with pure diesel, you are good. Any bubbles, or not spraying wildly, no good. Once i've passed the spray test, hook up the top filter, then I usually turn the key on and off for 10 min or so, 30 seconds at a time.

I sure hope the new F-250s fixed this issue.

Good luck! I would find a better dealer than the one that you are using. These trucks cost way too much to be putting up with that kind of problems.
As for those who do not like Fords, why not just hit the back button and keep your comments to yourself.

Another vote for taking it to PSE. Great guys that will stand behind their work. They deleted my 2013 with 5k miles on it. No issues when I sold it at 45k miles.

                Update:
I took the truck to Bill Fick ford in Huntsville. The mechanic came and talked to me and I explained what was wrong. He asked me if I ever used fuel additives because apparently people don't take off the small round cardboard cover and dumped the additive inside and those pieces along with them. I told him I did not. He dropped the tank and found three of those cardboard pieces cutting off my fuel supply. He removed them, checked all my filters and my pumps and had me out of there in a half a day! I bought the truck with 20k miles so must have been the previous owner. They have definitely earned my future business. Thanks for all the advice

That is great. It stinks you had to go through all the headache. But that is a good out come. No major problems.

Glad that he found it. First time that I have heard that one. The prior owner must not have been too bright.

With a high pressure fuel system, additives are just a waste of money.

Funny thing is, there is a guy out there badmouthing a truck that he had to trade in because he unknowingly screwed it up!!! LOL

Isn't there a lemon law here in Texas. If you have the same issue 3 times in a short period of time when the vehicle is new, I may be wrong or it may be old info cause I did hear it years ago. Just a thought .
