Is there any reason why I couldn't pull the carpet up and replace with linoleum?

I would imagine there is linoleum already there.

Do it. No reason I see if you want to do it. Slide should still work and may work better without the resistant of the carpet.
In a deer lease camper, I wish there were no carpet anywhere!

Should not matter as to floor height. Seal should be on face of slide either retracted or extended.

Only thing you have to watch is, make sure that you get all the tiny rocks swept up before letting slide in. I have seen more than one floor cutting up & scratched because of the slide out dragging a rock across the floor.
